From what I understand, they're the same thing. In the garage when you have a mech selected the weapon descriptions along the bottom show a "secondary" weapon.  However, in the optimizations or items/upgrades tabs, everything is named "special" weapon.  

Is this intentional_ Is there a difference between the two (i.e., "special" weapon perks/items apply to more than just secondary weapons)_

If not and they are referring to the same thing, should they all be changed to one name or the other_ Which would you prefer, "Secondary" or "Special"_
